Is it possible to deactivate Microthemer on my prod instance or does it have to run? I’m always trying to keep my plugin count as low as possible.

Yes, you can uninstall Microthemer completely on the production site while keeping your style adjustments.
You can copy a few lines of code your theme’s functions.php file or install a simple plugin that runs the asset loading functionality.
